I have a large Project file that suddenly I can not indent/outdent tasks, either existing or new. When opening the file I am getting a message stating "these tasks cannot be linked because they're already linked through another task chain" but as this file is crosslinked with other files and several users update the files I am not sure where to look.

I guess there are summary task linked in your project.

Also, there might be grouping applier -> View tab on ribbon->data section-> Group by should be -No Group.
