We want to encode batch files parallely using expression encoder SDK. How to implement this and what is the system requirement to run 5 files parallely with or with out enabling GPU option.

There are no requirments. The more processors and memory you have, the faster the encode will be. But if you launch 5 instances of encoder and start them all at the same time, they will work. The previous statement is assuming you are talking about normal encoding and not live encoding. While the same is true for live, it is more resource intensive and it really isn't suggested to do more than one live encode at a time.
