It seems to me as if the old windows media encoder does a much better job when encoding screen captures. Using WME an 11 minute session results in an 8MB WMV file. A three minute session with EE results in a 12 MB WMV file. (same bitrates, same screen size). Why is this?

It depends on the content that you are capturing.  Are you capturing the same content(both are static images? movies? desktop scenarios?)?  And size is not the only thing to decide which one does a better job.  Encoder Screen Capture in V3 is used as a intermediate format so fidelity is more important than size.  Also, have you compared the CPU usage and the quality of both captures.
