How do you make an App multi-instance per site?  We need to be able to install our app multiple times and have unique resources for each instance as they are all common re-usable components (using them predominantly as App parts on pages containing custom lists etc.)

Apps for SharePoint can only be installed once per site.  The built-in components you are referring to are probably lists/libraries which are called "apps" in the UI but are not really apps.  When an app gets installed into a host site, it's AppWeb (if applicable) is provisioned as a subsite under the host site with the name of the app:

This illustrates the challenge of allowing multiple instances of the same app in a host site (their AppWebs would conflict).  The only exception to this AppWeb conflict is when the app is deployed through the App Catalog using "App Stapling", in which case all instances point to the same AppWeb and RemoteWeb.  This doesn't sound like it would help your efforts.
