I've a problem regarding the Capacity view in the iteration backlog. If I add a new Iteration no Team members are assigned to that Iteration (capacity view is empty and tells me how to add new users). Some times ago the Team Members were assigned to the Iteration correctly but not anymore.

What I did Change is the Group Membership. At the time it was working, each user was added to the Team in TFS, but the general administration changed and we decided to go for the AD groups.

In the capacity view of an Iteration I can add "All missing Team members". By clicking on this button the AD group I assigned to the team is added, not the users in the AD group.

I tested your issue in my domain. Yes, add a AD group to a team, then click the "Adding missing team members", it adds the AD group as a whole to your capacity but add those users in the AD group. So you'd better add those users separately to your capacity page.
