If I compare two branches from VSTS/Code/Branches I see the changes between them, so that's all good.
But when I click the "Switch base and target branches" button I see a very different set of changes (not the changes mirrored from the previous step).

Is this a bug or is this intended to work like this?

As per my understanding yes it is intended to work like this as you are comparing the different branches. Also you are swiping the branches and contents of the branch vary from one another.
