I have a Windows Phone application which needs to save some user data/settings in a xml file BUT when I upgrade and install a new version of this application, the data are destroyed and reset. How are you testing the upgrade? When deploying via Visual Studio as soon as you once hit Rebuild it will clean Isolated Storage on the next deployment. This won't however happen when you deploy via the Store. You can test this by creating a Store Beta of your App using the Store's Beta feature and first installing the old version from there and then doing an update of the Beta. All data that resides on the App's storage space is preserved.
