I've been trying to find some command line tool for creating L2 bridges between network interfaces (both physical and virtual), but I couldn't find anything. What I found out is that the only way how to create the bridges is using a mouse and clicking.

Does the "NetSh.exe Bridge" context meet your needs? The WFP Layers you mentioned are designed for filtering. While it may be possible to bridge connections using the layers you mention, it would be easier to use the existing built-in bridging component.
