I have created two web applications.

http://portal1.mydomain.com

http://portal1.mydomain.com

http://portal2.mydomain.com

http://portal2.mydomain.com

Both portal are using their own custom theme and layout, the result page should inherent portal theme and layout.

Please guide where should i create search center,  what URL should i specify in global search center. how search result present result with main portal theme.

The search center can be created either portal1 or portal2.

You can use managed path either root path, type a slash (/), or wildcard inclusion, /sites/, of the web application. For me, I usually use the root path, /.
