We have couple of SharePoint on-premise sites/document libraries for our users. We are facing an annoying issue which is users unable to edit the documents because credentials pop up keeps on prompting up even after supplying the credentials several times.

Have you added your site to trusted site location on "Intranet" list ? And on IE Setting Under User Authentication Logon setting select the "Automatically logon only in intranet site".
