If it''s about migrating a desktop application ("window application"?) to a web based application, then it depends very much on the current architecture of the existing desktop application. If you can separate the existing GUI from the business logic, you might be better off versus if the business logic and the GUI is monolitically implemented.

Assuming you can separate the GUI, you can implement an alternative GUI on top, or you can make a service out of the business logic and define the communication internface between the client and that server (service). The client then will make remote calls to that service, e.g. via WCF.
