I want to create an Alert Rule to monitor the storage-used percentage metric in Azure Monitor.

However when selecting databases, servers or elastic pools, only "activity log" is available as a source - not "metric".

It's there if I want to create a "classic" alert, but that's being deprecated in a few months, and I'd need to do it one resource at a time - not ideal for 100+ databases.

The new Azure Monitor is not fully functional in Azure SQL Databases just yet. The Alerts (Classic) functionality will be deprecated in June 2019 time frame where Azure Monitor will be the go to service for this going forward. Thank you for your patience.
