The first thing you need to do is to open the project template file in Microsoft Project Professional while connected to Project Online.  Then you need to click File > Save As > Save.  In the Save to Project Web App dialog, enter a name for the project template, click the Type pick list and select Template, and then click the Save button.  This will save the project as an enterprise project template in Project Online.

The second set of steps must be done in PWA with Administrator permissions.  Log into PWA and navigate to the PWA Settings page.  In the lower left corner of the page, click the Enterprise Project Types link.  At the top of the Enterprise Project Types page, click the New Enterprise Project Type button.  On the New Enterprise Project Type page, you will find a fairly lengthy page in which you pick relevant options for the new EPT, including the Project Plan Template option in which you will select the new enterprise project template you just created.
