When i am Applying different theme from given themes in commerce server site it does not reflect in the complete  site. I choose site settings->modify site settings -> themes -> selected different theme and then saved, approved and published.

My experience with Sharepoint 2010 and CS2009 to apply the themes.

网站操作 - >网站设置 - >外观和感觉 - >网站主题 - >选择您的主题，如果您想进行自定义，则可以执行更改文字/背景颜色 - >应用主题

Site Actions->Site Settings->Look and Feel->Site Theme->select your theme, if you wanted to do the customizations that you can do like change of the text/background colors-> Apply theme
