I need to use Expression Encoder assemblies in Silverlight to create custom Silverlight player.

But when I try to add the assemblies it gives me below error.

You can't.  Expression Encoder is a Windows .NET app which is compiled differently then a Silverlight application.  Binaries aren't shared between Windows and Silverlight.
