We are newly creating our Intranet on Office 365, we are defining technology that can be used to built the same we as an organization have Microsoft Flow free and Power App Plan 2 90 days trail. We were thinking of using Flow and Powerapps with sharepoint but currently not possible becuase of Licensing.

Depending on your licensing level the basic license for PowerApps and Flow are included in your Office 365 license.  The Plan 2 level is required if you want to do some more advanced things that requires the Common Data Service.  But unless you are doing something in your Intranet to bring in data from external sources you should be fine using the basic level.  Here's a site that explains the different license levels for PowerApps and Flow.
