I have successfully installed Ajax Control ToolKit in Visual Studio 2015 Enterprise with NuGet Package Manager 2015. Following is my steps, please check whether there has some difference with yours.
 1. Open the ASP.NET project with Visual Studio 2015.
 2. Select the project and then click the "Project" menu on the top of Visual Studio.
 3. Choose "Manage NuGet Packages…" option in Project menu
 4. Input "AjaxControlToolkit" in searching text box to search the package.
 5. Select the first one in the searching list and choose the latest version of 15.1.3 and install it as below image.
 
 6. Open an .aspx file and open the Toolbox window.
 7. Right-click in the Toolbox window and select "Add Tab" to add a new tab named "AjaxControlToolkit".
 8. Select the new tab and right-click to choose "Choose Items…" option.
 9. In the Choose Toolbox Items window, select the ".NET Framework Components" tab.
 10. Click the "Browser…" button and select the "AjaxControlToolkit.dll" to open, which is under the path of "C:\Users\username\Documents\Visual Studio 2015\Projects\WebApplication1\packages\AjaxControlToolkit.15.1.3.0\lib\net40".
 11. Then the controls will load in the .NET Framework Components tab as below image. After click "OK" button, these controls will add into the AjaxControlToolkit tab in Toolbox window.
