I have a doc library that has 5600 items, I created a view to group the items with count, however, it's not returning everything within the library, it's returning me 1100 items overall and not the 5600. The library has indexed columns and I'm using one of them to group it buy, It's only show me the newest items within the list

You can go to library settings-> current view-> check item limit property, see if it set to 1100 items. if yes, try to change the number. Please refer to below link to check.
