we are trying to stop a Linux VM to restore the osdisk from backup.

If I am understanding correctly, your VM is currently stuck in a deallocation state. Regardless of what API you use the VM is still deallocating.

Sometimes if you send multiple deallocate requests from different APIs or submit the same one multiple times they can build up on the backend. The timeout for an operation is about 90 mins. After 90 mins you should get an error of some sort better explaining that is happening.

What is the state of the VM in the portal? Does it show Deallocating? Or after a while did it move to a failed state? The the stop commands ever timeout and produce an error?
