I just installed this patch - https://support.microsoft.com/en-sg/help/3141481/january-10--2017--cumulative-update-for-sharepoint-server-2013-kb31414

on an already configured SP2013 Image on Azure by installing using the EXE.

Once the update has been installed, I see that the update is installed in Control Panel as below but if run "Get-Hotfix" or "wmic qfe list" or use Windows Update API with a search criteria of "IsInstalled=1", the update is not showing up. I even queried the history of Windows Update using the API but it is not showing up. Any idea what might be happening?

Hi blueelvis, 

The Get-Hotfix" or "wmic qfe list" is to get the installed updates for windows instead of the installed updates for SharePoint server. 

You can check the patch levels through central administration:

Central Administration --> Upgrade and Migration --> Check product and patch installation

You will get patch levels for all servers in your farm.
