I have a problem with permissions in SharePoint 2013 on-premise. I give to one user read permission to site collection and contribute permission on one library. Problem is that the user has access to the library in read only but when I check his rights inside this library, he has contribute access.

Sounds like you haven't broken inheritance for the list that you want the user to be able to "contribute" to.
