We currently have MFA Server so we can do RADIUS with our Netscaler.

As Conditional Access and Azure MFA is more mature now and also the NPS Extension we would like to switch from MFA Server to Azure MFA with the NPS Extension.

Does this mean all users have to re-enroll or run though aka.ms/mfasetup once again, cause we switch from MFA Server to Azure MFA? 

And as our users are now disabled in Azure MFA do we need to Enable the user in Azure MFA ?

That bit is in the cloud already. MFA server doesn't even require them to be registered there (though you can set up a user portal for them to register on MFA server https://docs.microsoft.com/en-us/azure/active-directory/authentication/howto-mfaserver-deploy-userportal)
