I have been using $famr.MigrateUSerAccount however I see users are not getting migrated properly and user's permissions are getting lost. User Information list of the users are also not getting updated with new user id.

You should always use the cmdlets, Move-SPUser or if you are mass migrating, stsadm -o migrateuser is typically the easier option. While I don't have a 2010 VM up and running, this should be identical to 2016... And yes, it literally calls SPFarm.MigrateUserAccount.
