I have an Windows phone 8 application that tracks location and displays a map. The map is built of D3D textures in several layers.

Should the textures be freed on application deactivation and rebuilt on reactivation, or maybe the OS takes care of this?

Normally no; when your app is deactivated it will be in dormant state for a while; while dormant it can be immediately activated because its memory is still resident.
