Hi,
Can anyone help in below scenario?

1-Before some time I created and deployed visual studio custom page-layout in production.

2-Users created some pages using that page layout and add content.

ensure that page layouts are the same (deployed with the same url. Name can be the same for page layouts with different urls): in Pages doclib modify view and add Page layout column. Then check whether both old pages and new pages reference the same page layout in /_catalogs/masterpage - you may click on their page layouts and compare opened urls.

Another possible reason is that old pages were detached from page layout in Sharepoint Designer. In this case changes in page layout won't be shown on them.
