I'm not sure I understand - is this for users to create reminder notifications for themselves, or would the notifications be sent to other users?

The first problem you will run into is that you can't add any UI elements to the Lync contact list window (the "main" window) at all. If you want to create an application to send notifications by IM, you can do this with UCMA by setting up an ApplicationEndpoint, then creating an instance of Conversation and InstantMessagingCall for each notification you want to send out. Once you establish the IM call you can then use methods on InstantMessagingCall.Flow to send the actual IM.
