I am wondering if there is a way to force users to have the adobe files open in adobe and not in the browser with the documents within our Sharepoint online environment?

As a workaround, you can open a document library using File Explorer, located in the library ribbon, then open the PDF document from there. You will be prompted to sign into SharePoint, and then you will get the "Checkout and open" prompt from Adobe Reader.
