Issue can be reproduced by inserting an Excel object into Visio Pro 2016 and by opening e.g Fill tool menu.
Once the mouse cursor is lowered down where it says Theme Colors the whole menu simply disappears. Alternatively the Fill menu can also be opened more in the middle of the screen but same thing happens. Issue can be reproduced at least on Lenovo X240, X270
and W541, so this appears to be a general issue across the line.

About the "Menu disappearing" issue, do you mean the menu option cannot displayed when you click Home > Fill? Does the issue only happen to inserted Excel object?
In Visio, please create a new blank drawing, insert an Excel object as picture, then right-click it, select Format. Check if you can set the Fill color.
