1st be sure that you've installed the EE3 QFE

Have you tried uninstalling and reinstalling Blend 3 ? -- that's probably the easiest fix.

Encoder inspects the registry to figure out which version of Blend is installed and where it is located -- reinstalling ensures that the registry data is correct.

If you realy want to dig into it -- On 32bit Windows the registry key inspected by Encoder 3 is:

[HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Expression\Blend\3.0\VS]
"BlendLaunchPath"="\"C:\\Program Files\\Microsoft Expression\\Blend 3\\Blend.exe\""
