Should Microsoft Expression Encoder rather run on the physical machine, e.g. because it uses given hardware resources to speed up the job, or is it fine to run it in a virtualized environment, e.g. using WMWare or the like?

You should be able to use Encoder fine in an virtual environment. Preview typically doesn't work because the VM doesn't expose a graphics card with enough capabilities. However if you just care about encoding files it should be fine. Of course it won't be fast as a dedicated physical machine. I don't believe we're really tried third party VM software but I've certainly ran it under Virtual PC without problems (except no preview as I mentioned).
