You can import all the files altogether (or in batches) in the application, multi select them to apply presets and tweaking settings and Encode them all together. Each media item in a job has its own output.

You could also take a look at our folder watcher sample code, which would enable you to setup a drop directory where you could just drop files and they would get automatically encoded.

Finally, for maximum customization, you could create your own C#/VB application with our SDK and tailor every encode operation to your hearts desire.
